The young Blues defeated League Two Yeovil Town and former Premier League club Burnley on their way to reaching the fourth round.
“The youth team did the club proud,” tweeted Cooper last week.
“You can leave the competition with your heads held high.”
BBC London sport commentator Phil Parry also tweeted: “What a #FAYouthCup run they’ve been on. Still deserve massive credit.”
